On the ipaq, if the battery is completly drained, do you lose all files on the system including OS and have to update it all again, or is it just stuff like calenders and other files put on the by the user?

If the battery gets low enough, then the unit will be reset to the way it was out of the box new. So the OS and pre-installed apps will still be there and the unit will work fine. However, your contacts, calendar, notes and etc will be wiped out, as will any programs you installed after purchasing the PDA.
If you're worried about this, use the backup program that's pre-installed on iPAQs
