I visit sites that use Microsoft's Active Server Page technology (.asp) and it works fine on a variety of Pocket PCs. Sometimes you'll have trouble logging in to sites that use browser detection- such as online banking sites. These look for desktop IE 5.5 or higher and unfortunately may reject any other browser. There's a handy utility called RegKing that will allow you to change Pocket IE's browser identification to desktop IE 6. It's a free download at http://www.cewindows.net/applications/regking2003.htm . Give it a try and see if it helps.
