There are quite a few fly/shooters for the PPC. Check out the ones on this list:

As for true FPS, there are some ports for Serious Sam and Doom series. gfDoom works quite well on iPAQs.

But I think the first poster was looking for games run on a Pocket PC, not a desktop.
